There are still some troubles when converting a svg to pdf
at least, but maybe 
to jpg too, if a image has on top of it a rectangle or any
other geometrical 
figure, with a transparency level of lower than 1, and if
that figure is not 
completely covering the image... The image in resulting PDF
will be placed on 
top :( of the figure and the figure will look broken...

I could not reproduce the problem.  This is the document I
tested with, using
the latest SVN copy of Batik and whatever version of FOP's
pdf-transcoder.jar is
in Batik's repository (0.9alpha1):
