It's working as expected. 

jhalfs disables automatic system build when a package or
patch can't be 
downloaded or its MD5 sum can't be verified.

CLFS-Embedded is using a snaptshot of uClibc that is updated
daily, thus no 
MD5 sum value is available for that package (see the book)
and jhalfs set the 
RUNMAKE value to "no".

To build the system, after revising
/mnt/build_dir/sources/MISSING_FILES.DMP 
and be sure that all packages and patches has been
downloaded properly, you 
must to cd to /mnt/build_dir/jhalfs and run "make"
manually.
