By "starting fresh" do you mean to build the jars
and just put them in 
the lib directory or do you mean to replace the entire
directory tree? 
If the latter, I guess I would need to back up the
appropriate user 
files in the resources directory and also the .css if I have
customized 
it. Will the data in the database be protected or
overwritten if I have 
an existing blog?

There were a number of schema changes in-between the final
release of
blojsom 3.0. My recommendation would be to start with a new
install. You'd
be able to take all the resources, CSS, and templates and
move those over to
the new blog once it's setup.
