Here are two posts that describe the two options suggested
below more.

VS 2005 Web Application Project:

Both support naming assembly outputs for the publishing
behavior
described below.  Note that both are now "V1.0"
final products as well.

Another option is to use Rick Strahl's front end for the
ASPNET
compiler, which allows setting every option in a logical
way...
