It's only the certificate that changes, not the private
key, and as long 
as the software imports the certificate and replaces it
there should be 
no issue, since it's the private key that decrypts the old
messages...

So to answer your question, as long as the software you are
using 
handles the new certificate correctly there should be no
issue...
