Can anyone tell me how to setup the repository so I can connect to it? Or atleast a place to get started. Thanks.

Sounds like you are just browsing your local file directories. To use
as a CVS client, you first need to check out from a (usually remote)
repository.

WinCvs is a *client* for CVS. So WinCvs wouldn't have instructions for
setting up repositories. Many people are now using CvsNT as a server
since it is actively developed; indeed, WinCvs ships with CvsNT for
client communications with the server.
If you go to the CvsNT wiki site http://www.cvsnt.org/wiki, you'll see
links for documentation. Start with the InstallationTips.

Please take a look at
http://sourceforge.net/project/showfiles.php?group_id=10072 and download
"Quick Flash Tour of WinCvs 1.3.21-2 and CVSNT 2.0.58d". It is a bit
outdated, but helped me a lot.
