Is there a "handbook" for understand the OS files on external drives? How would one replace those folders/files if for some reason they were deleted?

Anyone know how to get rid of it?
I can`t do it in safe mode,as the external drive is not there on the safe
mode desktop or in the my computer drive list,so Ican`t get to it in safe
mode.

The only "system" files on an external drive are temporary in nature so are
non-critical.
