Order doesn't matter.

I investigated issue more deeply and there was bug in
eclipse.xsl. If 
you will grab the newest version of stylesheets from 
docbook.sf.net/snapshots/ you will get correct output.

You can use either

<?dbhtml dir="dirA"
filename="file1.html"?>

or

<?dbhtml filename="dirA/file1.html"?>

to specify location of output HTML files.
