I'm not technical enough to know if this is completely
relevant.
Nonetheless, it sounds like the same issue folks have with
POP access
using Thunderbird. There is a physical limit to the number
of
messages that will download at any given attempt. Usually
it take
several "check mail" downloads to get everything.
When you set Gmail
to allow downloading of all mail by POP, Gmail will keep
track of what
has yet to be downloaded.
