As far as I know you would have to create two separate GC
accounts with
different email addresses.  You will also run into
issues/complexities
if you are linking your ad-words accounts to these both
sites versus one
(assuming you have a single ad-words account).

GC is not payPal. They do not offer near the functionality
of a payment
gateway that most people have come to expect.  What they do
offer is a
checkout-cart that services one store and one bank account. 
Not overly
compelling in today's world other than having the Google
name associated
with it.

Another alternative is to use a back-end processing system
that can
differentiate between your different stores (like mine!  ).  You
can
then point the GC notification URL to that site and let it
figure out
what to do with the notifications related to each store
(update order
info, inventory, notify customers, etc.)....

thought, I will
post it here.

Any other ideas/suggestions/possibilites?

I disagree. Having two click checkout is not a minor issue.
It is very fast.
I look for google checkout with other merchants now due to
the convenience.
