I down loaded some of the converted Eagle .mod files and copied them
to the modules directory but they don't show up in the components list
in PCBNew. The import seems to be looking for .emp files. How do I get
them to show up in PCBNew?

About footprints, some times they are distributed in .emp format, you have to use the package editor to import them and place them in your own .mod file. So you avoid to have too many files.
3D .wrl files are organized in individual files and placed on ../kicad/modules/packages3d/
<folder>/file.wrl
