Camtasia Studio works very well, and provides a variety of
output formats in
addition to Flash (Quicktime, etc.). The documentation is
good, and it's
pretty easy to set up and get going with. It's also fairly
expensive, though
the educational license is $150 rather than $300. It's also
Windows-only, if
that's a consideration.

We've also had success with Camtasia, and I think the price
is worth it.
