Are you hard-coding paths in your maia.conf file for $local_cf_dir,
$system_rules_dir, and $user_rules_dir? Set these all to "undef" to
give the script a chance to try finding these directories automatically.
This is particularly important with $system_rules_dir, since this
directory can change when you run sa-update.
For example, when you install SpamAssassin in the first place,
$system_rules_dir is typically something like /usr/share/spamassassin,
but once you run sa-update it becomes /var/lib/spamassassin/%%VERSION%%,
so if you had it hard-coded as /usr/share/spamassassin it would be
looking in the wrong place for the core rules thereafter. That's why
it's best if at all possible to leave $system_rules_dir set to "undef"
to let it figure that out for you.
