First, on the "Admin->System Configuration"
page, there is a setting
called "Template file for e-mail sent to new
users:".  By default I
believe it is set to "newuser.tpl", but you should
change this to supply
the full path to the file, e.g.
"/path/to/your/templates/newuser.tpl".

Second, make sure the newuser.tpl file is readable by your
web server
user (since the PHP scripts run as your web server user).
