InnoDB question

Hi,

I have just recently converted my MAIA db from MyIsam to
InnoDb
hopefully to tune the system. 

Everything seems OK except when I use the MAIA web
interface.
If I have a user with a lot in the querantine area (6000
entries)
it seems mysql is very slow in selecting. I get a time out
throug the web interface. 

How can I speed this up?

What version are you using?  There were some performance
boosts in  
the last couple of releases....
