I am a developer for the BioPerl distribution and have run into an issue with XML::SAX::Expat 0.37 and external entity resolution. Apparently there is no direct way to turn off external entity resolution, yet there is an apparent (2-yr old) fix filed as a bug report: http://rt.cpan.org/Public/Bug/Display.html?id=7434 However, it looks like XML::SAX::Expat development has languished (the latest CPAN distro is almost 4 yrs old) and the fix, as simple as it is, hasn't been committed. The problem we have run into is many BioPerl users have this module as their default XML::SAX parser. I should also point out there are more unclosed bug reports present on CPAN (some with fixes). The patch for this is attached. chris
