A good question. I have yet to see a really good bookmark
scheme.
On the other hand, when I make a new bookmark folder (I have
many) I try 
to do it logically: i.e., the bookmark is related to the
folder name. 
This may take some practice and compromise, such as placing
a bookmark 
in more than one folder.
If you really want to search your bookmarks, you can search
the backup 
copy at:
C:Documents and SettingsOwnerApplication 
DataMozillaFirefoxProfilesky2x3ez2.defaultbookmarkbacku
psbookmarks-2006-11-16.html
(Modify this address as necessary).
I plead guilty to having many more bookmarks than I will
ever use, but I 
do find it useful from time to time to review my folders for
a vaguely 
remembered page.

You're not alone.  That's why some of us use a Bookmark
Manager.
