You should be fine by manually updating your registry to reflect the
path of the most recent version. You should find the branch at
HKEY_CURRENT_USERSoftwareGNUGNUPG. Decide what path you prefer for
the latest version, and ensure the registry data matches.

We don't know what mail client you're using, so it's hard to come up
with advice in this area. However, be informed that GPGrelay provides
sufficient key management, along with aliasing and flexible rules for
signing, encrypting and decrypting on-the-fly. It's a relay server, so
you just stick it between whatever mail client you use and your mail server.

Many of us who work a little more intimately with keys do prefer
GPGshell (GPGtray/GPGkeys/GPGtools) for its key management interface.
