To the several folks who disputed my initial reply...you are
correct!
and thank you for clarifying the instances when separate
libraries do
not conflict..

I described the potential problem with two or more
libraries
incorrectly..even though I've dealt with the pitfalls for
years..luckily
though in diminishing numbers..

For real-world examples:  doctoral students esp. in the
social sciences
typically are required to complete written comprehensive
exams near the
end of their coursework..perhaps 4 questions to answer in
15-30 pages
during the course of one month.

Students typically start with 4 documents/bibliographies/and
think they
can/should have 4 libraries to correspond to the 4
documents. Some of
the references are repeated in answers to more than one
question and
thus are assigned difference record numbers in the various
libraries if
they are included in more than one.  No problem as long as
each document
remains separate.  However, when the 4 documents/questions
are combined
into one document as required to submit to faculty, the
bibliographies
also have to combine...and the record number conflicts for
the repeated
references arise during Format Bibliography. the fact that
this sorting
out of the mismatches usually occurs at the deadline just
adds more
"drama" to the resolution.

Over the years I've reduced the occurrence of this
phenomenon to zero
this year through EndNote training in the doctoral students
earliest
days on campus.  Students have bought into the need to code
their
references in the one big library quest1 or quest2 etc and
pull out the
subset while retaining the original/unique record number. 
And it's been
refreshing to see the conflict instances decline..

However, this spring I had two occurrences of students
copy/pasting
pages of text from their Prospectus into their dissertation
and guess
what..they pasted text linked to a "prospectus"
library which had some
references duplicated whose record numbers conflicted with
the same
references in their dissertation library...so I guess the
saga of
potential conflict moves from one arena to another..

Whenever multiple libraries are created which contain a few
or more
references which overlap references in another library the
resolution
will be needed if any of the duplicated references are
cited.

I think the Groups feature of EndNote X1 is an excellent
solution to the
need for "codes" (such as comp question numbers,
dissertation chapter
numbers, course codes, grant proposal codes, etc.) to
fulfill the need
to "mark" a reference for several purposes without
actually starting a
separate library. Perhaps the end of conflicts is truly in
sight!
