Per default the encoder asks "do you want to overwrite
the file?".
You can tell the encoder to never ask this question - and
then you are in danger
Under Tools - Options you have a button called "Show
All Tips" - clicking it should make the warning dialog
appear again if you chose to never show it.

Subject: Windows Media Encoder question
We are using WME and every once and while the end user
forget to change the name of the create file causing on the
next stream to erase the previously created and start a new
file "Overwrite". This has happened three times
over the past few months that it's becoming a concern for
us.
Is there a way to that we can solve this problem or we have
to live with the fact that we can not do anything about it?
And is there a way to recover the file that was deleted by
the encoder.
