What I do to prevent this -- without writing code - is to
change the name of
the file after saving to the next file name. That way, I
can still encode
quickly. My thinking is that there is usually more free
time at the end of
an encode than at the beginning.
How about a simple instruction: "never
overwrite."
There are code solutions, but unless you have many different
people
operating an encoder, this is a simple behavioral issue.

We are using WME and every once and while the end user
forget to change
